Sir Alex Ferguson said he had decided not to expose the troubled England international to the abuse he habitually receives at his former club.
Rooney's appearance at Goodison Park had been feverishly anticipated following the various allegations about his private life that have been reported over the past week
Athough Rooney played upfront alongside Dimitar Berbatov in United's final training session on Friday - in which Ferguson ordinarily drills his first XI for the forthcoming game - and joined his Manchester United team-mates at the Lowry Hotel in Manchester on Friday evening, he did not board the team bus for the journey to Liverpool on Saturday morning.
Ferguson insisted his decision was purely based on a desire not to "subject him to the abuse he gets" at Everton, but such reasoning is uncharacteristic of the Scot.
It was reported on Saturday night that Rooney spent the day at home with his wife Coleen, discussing their future together in the light of newspaper allegations about him sleeping with prostitutes during their marriage.
It was also suggested that Rooney's omission may have been made on compassionate grounds with his sister-in-law seriously ill in hospital. Coleen's 12-year-old sister Rosie suffers from Rett syndrome and her family have been at her bedside all week.
Both reasons would seem more plausible than Ferguson's as Rooney has featured on Merseyside on several occasions since he moved to Old Trafford in 2004, while the likes of Eric Cantona and Paul Ince regularly played at Leeds and West Ham respectively.
Ferguson's exclusion of Rooney certainly does not seem to have been meant as a punishment.
Rooney, who Ferguson confirmed will be considered for selection for this week's Champions League tie against Rangers, has endured a torrid week of media coverage and he and his wife Coleen issued a statement on Friday night pleading for privacy.
"The last six days have been extremely painful for us and for our families," it read. "It is impossible for us, as it would be for any family, to attempt to resolve any issues in the current media glare and against the backdrop of so many inaccurate and intrusive stories."
Ferguson admitted after the game he could not "explain" United's inability to hold on to their two-goal lead, while his counterpart David Moyes was left furious by referee Martin Atkinson's decision to signal full-time as his side launched an attack in search of a clinching goal.
Atkinson blew his whistle after three minutes and 30 seconds of injury time after indicating a minimum of three minutes.
"It was an incredible decision," said Moyes, who remonstrated angrily with Atkinson on the pitch, actions that could land the Everton manager in trouble with the FA.
"There were two goals scored in injury time and you would have thought he would add on 30 seconds for each. It had been a matter of 10 seconds between them taking the corner and us getting to the edge of their box. Why allow the corner if you will not allow the 10 seconds after it?
"Nobody would have questioned his time-keeping if he had let that attack finish."
